DESCRIPTION:Standard phylogenetic models of molecular sequence evolution a
 ssume that the evolutionary process is homogeneous across sites and statio
 nary over time. However\, these assumptions are known to be biologically u
 ntenable and the implied sequence properties are discordant with those of 
 many real data sets. We describe a non-stationary model which allows heter
 ogeneity in the patterns of substitution across sites through a site-speci
 fic quadratic transformation of a baseline rate matrix. This generalises t
 he commonly applied approach of allowing site-specific scaling of an under
 lying rate matrix.
