Many genes are post-transcriptionally regulated via conserved RNA motifs, and some genes produce functional RNAs rather than encoding proteins. Genomic analysis of RNA challenges the standard sequence analysis tools of computational biology, because conserved RNA secondary structure is such an important feature of many functional RNAs. New algorithms ideally suited to RNA secondary structure and sequence analysis have been borrowed from computational linguistics. These algorithms have enabled a new generation of RNA gene-finding and RNA homology search software, and the identification of new non-coding RNA genes and new RNA -based regulatory circuits by comparative genomics.
